Town slipped to a second successive defeat by gifting the hosts two late goals at a bright and breezy Alfred Hall Memorial Ground.
Madundo Semahimbo had got Valley level with sixteen minutes of normal time remaining after they had gone in for the interval a goal down, but defensive howlers from Harry Eden and Ash Bodycote sealed Rugby's fate.
David Kolodynski returned up front for Town after a two game absence, with Liam Francis also into the starting line-up from the side beaten at home by league leaders Harborough earlier in the week.
The first real chance of the game fell to the visitors when Alex Lock - who had earlier been lucky to escape with just a yellow card following a late lunging challenge - fizzed a ball into the box narrowly out the reach of Francis.
Adam Shaw had a decent strike saved by Eynesbury keeper Elliott Duffy after he had played a neat one-two with Kolodynski on the counter-attack, before the hosts scored a goal from nothing when their full-back Kwadwo Bugyei-Kyei ended a powerful run forward with a deflected shot that beat Ash Bodycote.
The home side were buoyed by their success, and nearly grabbed another when the unmarked James Ducket headed wide from a good central position.
In the lead-up to the half-time break, James Hatch and Jordan Brown also nearly applied a telling contact to an in-swinging cross, with Ben Walsh then heading another opportunity into Bodycote's arms.
Valley re-emerged for the new period with a bit more spark to their play though, and Kolodynski was soon putting a cheeky lob just off-target.
Francis failed to get properly over a Caine Elliott corner and headed the ball over the frame as a consequence, although the lively-looking Bugyei-Kwei did then create himself another chance after he had stolen possession, but this time his effort was straight at Bodycote.
The equaliser came after Eden, Shaw and Elliott had done well to create an opportunity for Kolodynski, and when Duffy could only parry the resulting strike, the loose ball fell nicely for Semahimbo to put his strong shot past a covering defender.
Shaw's well-struck effort was tipped over by Duffy, as Town stepped up in search of a winner, but despite their general dominance, it was a rare moment of actual attacking threat.
Just as it looked as if the spoils were going to be shared, Eden somehow inadvertently released Hatch clean through on goal with a misplaced pass and the striker made no mistake in rolling the ball past Bodycote.
There was further tragedy for Rugby deep into stoppage time when Hatch completed his gifted brace by closing down Bodycote's attempted clearance - ending with the ball ricocheting back off him and into the net.
